I think the biggest change would be the use of remotely operated miniaturised vehicles. There is no need to risk multiple human lives for the specific injury being treated in the original scenario, however I would argue that modern medical advances may actually be safer and more reliable for that injury in any case so it’s likely miniaturisation wouldn’t even be on the table.
I would however consider the scenario presented in the later Fantastic Voyage: Microcosm events to have played out with actual human participation given the specific need to gain direct access to inside the alien’s body and this being the only way possible for it to happen.
