Struggling with which perspective to use; ours or theirs?

This is a problem I've been having but it's a little hard to explain. I'm (very slowly) writing up a big, complex Wiki about my world which has sentient, non-human (kinda) residents. My issue is that in some places I don't know which culture I should use; ours (more understandable) or theirs (true to real life).

Here's an example. I'm writing about their planet's conifer-equivalents and I'm organising organisms by taxonomic rank. Do I use a prediction of Linnaean taxonomy or do I use the native's own taxonomic system, since that's the only one the species would be sorted into IRL and the one which fits their culture?

I've been having this issue with geographic features as well. When I refer to something, should I name it with the literal English translation (e.g. Bluewater bay) or the native name - the only name it would be referred to by in real life - which is a bit complex for most people's tastes (Füso nam Soyag Nmarwámí) or a bit of both (Soyag Nmarwámí Bay)?
