I think I read this in middle school, putting it somewhere between 2007 and 2009. It was about a boy (maybe adopted?) that stumbled upon this castle/mansion where a group of magical people/beings were holding out against some threat - I imagined them looking chess pieces, I think? The boy became important to them somehow, probably through his birth father? At some point the castle was taken "out of time" to protect it from the "threat", which left it looking abandoned and dilapidated from the outside.
In another book, or maybe in the same book, the boy traveled magically to a magical city, where he searched for a ship, maybe made of gold and created by his father? The ship could travel freely in time and space.
