It's a short story, I read it for free online a few years back.
Spoilers ahead: He eventually turns the remaining dude into a shapeless blob. It takes place inside the bowels of this AI, which are like tunnels without sunlight. The AI experimented on them and the people had relationships. It was a very disconcerting and a unique story.
