OS Troubleshooting & Virus Remediation

6-year Sys Admin here, just looking to see what everyone else does for troubleshooting OS issues and remediating viruses (malware, junkware, rootkits, adware, etc).
There's the obvious steps (Check Event Log, chkdsk [including /r /f], sfc /scannow, DISM, etc), but what are some other common steps you folks use to troubleshoot and remedy potential OS issues?
On the flip side, for virus remediation, what are some good steps to go through or programs to use to remove malware and viruses? I find myself using Rkill, TDSSKiller, AV Scans, and MalwareBytes scans to do initial searches.
