Low water in the pump, problematic?

I've been trying to make a work our baraduca/zodiac ranger automatic vacuum, but it wasn't working until we closed the floor drain. Now it is sucking with enough power for it to work, but the pump is very low on water (like instead of the normal 95%, it's about 20-30%) and the exit of the filter shoots a lot of air bubbles. Can it cause any sort of damage or is the way it is supposed to work?
