My theory on what the point of the fusion experiments was:

Near the end of the Gem War, some Homeworld higher up (maybe Yellow Diamond?) thought "You know, Rose has a point. Destroying entire planets to reproduce really isn't sustainable. ... Let's try recycling!" Or in other words, the point of the experiments was to see if a bunch of shards incubated together would eventually combine into a new Gem without sucking lifeforce from the planet.

Which is why the experiments were in cylinders of earth (like when other Gems are born), but only small ones (the point was to prove they could conserve the planet by doing this), and why the episode explained at the beginning exactly what the Kindergarten would do to the planet if it was turned on and why.
