Rename torrented files within qBittorrent once moved?

New to Sonarr, but from what I can tell, it's keeping both the newly torrented files on hand, and then copying them over in the new structure/filenames to the library. Is there a way to tell qBittorent to instead seed from the newly created files, instead of the old ones?
I prefer to seed long term, so I don't want to delete the old files, but I also don't want to keep both files in perpetuity.
