Waiting too long to soothe wakes him up more?

I'm trying to understand how increasing the crying time each night helps him fall asleep. Sometimes it feels like waiting too long before soothing actually wakes him up more and it doesn't appear that the increasing intervals is making a difference.
We are on day 4 with our 4.5 month old and the doctor gave us the go ahead to sleep train. He can go 7 hours without crying.
