Going to install Skyrim from the ground up; what's the fastest way to clean up NMM as well?

I've got so much junk mods installed and so many changes made over the course of owning this (and playing the hell out of it) that I'm looking to entirely uninstall, reinstall and the chose new mods (try Requim instead of SkyRe, etc). The only trouble with that is I have a ton of mods via NMM that I need to uninstall/delete, but I want to use NMM after.

Can I just go into NMM and delete all the mods in the folders it notes or should I manually go through each and uninstall/delete?

Anyone have any advice on this process?
