When I sort plugins in LOOT, it sorts but appears to never apply them back into MOD2.

Not sure what else i need to show, but LOOT sorts and when there is a change display the APPLY CHANGE button, but the load order in MOD2 for Skyrim never changes. I am open for ideas and suggestions...
