Newbie question about 5000 mAH 11.1v LiPo

So I finally changed from nimh to LiPo, I picked up a SkyRC T200, and 2x 3s 5000mAH 11.1v Overlander LiPo's, balance charged them at 5amps, sat them in the lipo bag following advice from an older post on here, but my question is aimed at when they both finished charging, the charger said they were done both finished at 3000mAH after just over 45minutes.

Just unsure why a 5000 stops charging at 3000 ? And to check i've not done something wrong before I test them out in my new Infraction.
