Deleting All Files and Keeping Save Data?

It's becoming way too burdensome for me to patch the game to the latest version. I think I have messed it up beyond repair. Fixing it now would be much more trouble than it's worth. Would it be fine if I deleted every bit of information I have of this game on my computer (except for the save data, I would put that on my flash drive), and just download the full core game? Then I would put the save data back where it belongs and continue back where I left off. Would I run the risk of losing all of my data and having to start over?
