Mushy roots and dark spots on leaves

I've had this Philodendron Birkin for a few months now, overall it's been doing great up until now. Where i have noticed that the bottom of the nursery pot was still moist a week on from watering and that there were a few mushy roots poking out from the bottom. I also noticed that the leaves have some dark patches underneath. Are the dark patches symptoms of root rot, or something else?
The plant receives indirect sun and is watered when the soil is bone-dry
