Morality systems in games have always felt poorly done to me, as it's almost always just a clearly good or clearly bad choice, but worse is that it's usually better to be a good guy with not much incentive for the latter. I want a game that actually makes being selfless hard, and if you decide to be an asshole and take advantage of people you'll have a generally easier time.
It's easy to just cheat and lie your way to the top without caring for others, but actually putting in work to make the world a better place and sacrificing some things yourself can be rewarding on a different level. I haven't seen any game that reflects that. The closest I've seen to this was Bioshock with its choice to harvest and save the little sisters as harvesting gets you more resources but kills them, but even with that they don't go all the way by giving you gifts if you decide to save them and those gifts end up giving you a net positive over harvesting. It's not as compelling when you can easily save everyone with no adversity.
