What philosophical struggle Kojima had tried to show with The Patriots' ultimate end goal?

I always wondered if the question asked by Kojima was for the society to be full-on automated and predictable (the pleasure of illusion, like in the Matrix) or unpredictable and free of any control.

Solid Snake and Big Boss fought for countless years as enemies. However, they both were protagonists at some point, as a 'representative of the people' (US government) and as foreign interests (Outer Heaven) respectively.

However, the Naked Snake/Big Boss protagonist arc feels as if it was on the same side as Solid's, therefore forgetting they will be at in conflict at some point.

Then, here comes Cipher and Major Zero in the equation; were they created by Kojima to un-antagonize Big Boss' end goal, thus making him siding with Solid Snake's goal in his own era, Zero picking the antagonist role where Big Boss left it in MG1 and 2?

What do you think is the moral and philosophical struggle of the entire series?
