That's a great point and probably true, although that also reflects 60s fashion being more naturalistic than the 50s, when Betty and Joan were young adults.

I do think Elizabeth Moss' wardrobe, hair and makeup was purposefully made less appealing than CH, JJ, and other belles in the show.
Although Moss leans a little bit more towards looking like your average person than the other 2, she's a very attractive woman and there was a lot of times you could believe Peggy's anxieties about not being particularly attractive, or 'hip', or interesting.
