Lost last episode Penny & Micheal

I just finished the GREAT show Lost. At the end at the church, why was Penny there because I don’t remember seeing her on the plane. Also, why wasn’t Micheal or Walt at the church? Unless my perception of the ending is not right. My belief is that the plane actually crashed.
