It is no longer included in search results and normal feeds (front page, hot posts, subreddit posts, etc). It remains visible only via the author's post history.
Currently, a post's comment count will include any deleted comments which are not visible to non-mods. On more heavily moderated subreddits such as /r/askscience, this leads to confusion for some, whilst for others it's just an invitation to write a stupid comment about how many comments are deleted - which then itself gets deleted, etc. etc. etc.
I suspect a similar thing happens when comments are collapsed - I recall some counts being noticeably off.
Hopefully changing the displayed values wouldn't break too much - I don't know if the count is important in any CSS or scripts/bots/apps.
