Duct Transition

So I am going to be doing a re-duct on my house and plan on using rectangular sheet metal for my main run but plan on using flex for all my runs off my main line. My question is for the transitions from the sheet metal to the flex. Should those transitions be on the side or top of the sheet metal? The duct board I currently have has the transitions on the side. There will be 2 vents running directly out of the bottom on the main line so I am unsure if putting the transitions on the top would create pressure issues. TIA
