Can having multiple pedals in true bypass affect tone?

My question has been answered yall don’t have to reply to this.

Just hear me out, so I have 3 pedals a rat a Jupiter fuzz and a small stone. I had my guitar hooked up to that but I wanted to mess around w my bass multi fx unit it’s got a expression pedal and a looper and all types of fun stuff I don’t have for my full dedicated pedalboard yet. As soon as I hooked my guitar up to the B1xfour it was just crisp as can be. Switched it back to my little 3 pedal set up and it just has the little bit of like idk what word to use it’s not as bright fs. Not as crisp. A little dark, muted? Idk. Any insights?

Tl;dr is the mfx bypass sounds way cleaner then my actual pedals when bypassed what gives?
