Stuck in combat with flagship. Can't get past its defense drone, it can't get past my shields. Advice?

I'm in an unusual situation:

I've repelled all boarding drones, spent 8 missiles trying to get the jump on the defense drone, and tried sending four boarders into the drone control room at once.
Any ideas on breaking this stalemate?
