Have I screwed up my faction shuffle?(A bit o' spoilers)

Basically, I did enough RR quests for ballistic weave, did one quest for the BoS(Danse's trip to Arcjet), and made the Relay with the Minutemen. Stuck with the Institute for a while, did the Libertalia quest but intentionally failed Battle for Bunker Hill and now I'm kicked out.
Fast forward! Defended The Castle from the Institute and now Preston wants me to commit jihad on the Institute, I failed all other BoS quests on my "journal" and some of their people wont talk to me anymore, I'm still an agent of the RR, and Bunker Hill permanent residents are still in cower mode.
