2014 transmission recall question.

I've only had my '14 for 8-9 months, and it has a Banks intake and tuner/flasher thing. Will this repair, which sounds to me like a software fix, affect anything about that tuner? Will the tuner imapct the software update? Should i be at all concerned about taking a truck with aftermarket upgrades in for an issue with the factory software?
