So as we find out later that Shinjis fellow students were all canidits for Eva pilots. Now for the Eva to work, a soul of a human has to be put into the Eva to connect the pilot to Eva.
All of his classemates have no mothers. All of them. So what happened? My theory is that they all went through the process of joining soul to Eva.
Toji's Eva had his mom, but the angel infected the Eva before Toji could get to it.
