Expansions that don't just mix in new content for the whole game

I was unpacking Caverna: Cave vs Cave - Era II a couple nights ago and it does something that seems pretty unique: rather than mixing the new room tiles and stuff into the entire game, you play a regular game of Era I, and then you set out the new boards, new rooms, new action tiles, and the like.
What other neat ways have you seen of expanding games that isn't just adding more tiles/cards to shuffle in?
