She didn't have a soul per se. She was self aware though. Hence her own acts of rebellion against her creator.

I know how AI works with behaviour, I act similarly to K. It doesn't produce all of these results. There's things Joi does that aren't the actions of a normal AI once she is upgraded to the remote unit. Destroying the base is unheard of, otherwise there'd be a way to mitigate the loss of "her" should something happen. Yes she cared for him as a preprogrammed response but she goes above and beyond.
Even before Luv destroys the emanator, Joi appears unprompted. It's not because she's about to be destroyed though. To me, it's because it's the last she might see of K. Little details. "You don't need to say that." "I know." Later, her final words? It's a big question.
