Combining ChIP- and RNA-seq Data Sets

Hi, everyone!

I was asked to collect various publicly available ChIP- and RNA-seq data sets to analyze for a project. I've finished collecting all the data I could find that use the same treatments, cell lines, etc., but I'm a bit lost on what to do now.

I think it would be in my best interest to double-check whether or not the data sets are comparable to each other. What's the best statistical test to use in this situation?
