How to partition code with Arduino?

I'm developing code for a distributed system that will have a least 3 Arduinos running simultaneously and communicating over a CAN bus. I'm using Visual Micro / Visual Studio as my IDE, which helps a lot with understanding modularity of the code at a single-processor level, but I'm not sure how to handle code at a multi-processor level. Should I make several projects within the same Visual Studio solution and upload each one to a separate controller or something?
How is this level of code partitioning done outside of the Arduino environment?
