How, exactly, is structure supposed to "emerge"?

I'm the kind of person who compulsively categorizes everything, and exhausts myself doing so - trying to fit everything into a global tree diagram, etc. I'm trying (and failing...) to not do that now, but I can't figure out how I'm supposed to find structure "emerging" in my zettelkasten. (I'm using Obsidian btw). Most of my notes now are noun topics that I link atomic notes to, rather than atomic notes themselves, and I can't help but feel like I'm getting something terribly wrong here, but I don't understand how atomic notes alone can have any structure at all. They're just sentences. (Also, side question... how do I know if a note is an atomic idea? Everything has an endless hierarchy of sub-ideas inside it! There aren't any atoms!)

I feel like this is turning into useless busywork, tbh. Almost none of my atomic notes even have contents beyond the single sentence of the title. And I don't know what I'm doing wrong or how to fix it. Help??
