There are several lines in the game that seem to suggest there was more than just brother and sister relation between Mary and Jonathan, the initial greeting that Mary gave to Jonathan for the first time after the war was full of affection and emotion more than his mother, best friend show for him... why would his sister show more affection for him that his own mother.

Later after Jonathan realization of Mary’s murder he attempts to kill himself such remorse he won’t show if you kill intentionally no one in the game even his mother. After the funeral when at the church confessing one of the voice lines available to declare about Jonathan’s sister is “ She was the most important women in my life “ again really ? More important than his mother ? He begs for her forgiveness.

Last proof is during the final battle against her, Mary continuously taunts Jonathan with these words, “Kiss me again Jony, sweet kiss, won’t you kiss me” also she confess she’s been spying Jonathan’s very actions and mentions lady ash bury and threatens to kill her. Is it me or this is some clear signs of jealousy ? Finally the last scene shows Jonathan and Mary very close to each other’s almost like if there was some sexual tension between each other.

Jonathan shows That he had no romances prior to the war unlike his best friend who was married, the only women awaiting him was Mary, Jonathan is seen as a very modern man for the time he finds himself in, Who approves women equality with men, and approves same sex relationships showing no objections for different types of sexual orientation could this be because he understands what having a forbidden by the sociaty relationship is like ? Because he was in fact in love with his sister Mary ?
