Received 2k to my LTD on top of Salary, how do I extract?

Hi all, I earn around 30k (25k salary w/ bonus and overtime) and I've started additional freelance work on the side. I thought it would be a good idea to have an LTD to run that through. I've received a payment of £2000 and naturally I would like to be paid that also. Is it best to keep in there and use for 'company expenses' or is there an easier way of getting it out?
