Triumph Trident 660 won’t go into neutral when the bike is running.

Bought this bike with 5000kms on it and have put on another 5k. The bike came with the Triumph quick shifter, which has been working until a week ago when I got a transmission fault light and noticed my quick shifter stopped working. I figured it was the quick shifter that went bad so I started riding it with the clutch instead. Today I took my bike to do my riding assignment to get my full license and noticed the bike won’t go into neutral while it’s running. It feels like the shifting is clunky and just skips neutral. Does this sound like the gearbox is going bad or is it most likely something to do with the quick shifter going bad? I’m feeling bummed at the moment because the bike has been fantastic so far. Any advice would be greatly appreciated.
