Will special event kill spawn of nesting pokemon?

Hi this weekend in Japan we will have 2 special weekend event sponsored by Ito en X Tsutaya (6th) and Seven Eleven (7th).I have code for both but this weekend I plan to hunt for shiny Scyther in its nest.

My question is will this kind of event spawn overide all the pokemon including in its nest??And another question is, do actually shiny scyther rate is increase in this event? I never have a clear answer for this one myself

EDIT: Im asking about the event spawn on "special weekend", not event spawn of bug.
