Is TOR still grounded in root authority?

Hello!
I'm writing a research paper on TOR and the darknet. In "Who Controls the Internet?" two authors argue that governments and server administrators "control" the Internet because they have "root authority" - the ability to determine domains, etc. When you access TOR sites, where is the server? When the US govt shut down Silk Road, was it exercising its root authority over the domain or take it down another way? Thanks!
