Torch Down Roof Rippling - Is this OK?

We just had our roof redone. Its is a torch down roofing material with granulated surface. I went up there today to check out their handiwork and was surprised to see some rippling, as well as inconsistencies along some gutter edges. There is also a spot where they tried to accommodate a sloping join. When I step on it, it presses in, and I can hear a board or something popping back and forth. Main question - do I need to be concerned about these things? I don't need it to look like a catalog, I am mainly concerned about longevity and effectiveness here.
