Blu Ray file conversation

I have a large Blu Ray movie collection that is all in BD folders. I play these through a Zapitti. The folders contain all the information from the original disk, extras ect.
Is there a way to convert these folders to a MKV file and retailn all extra disk information.
I want these available to play on Plex.
