Can I use other sata after I upgrade my gpu?

Im just installed my new gpu, but I realized is not enough space to fit the plug at Sata6G_1, So I change it to 3….I only have one hard drive to run my pc, is it will be any trouble to start up my pc ?! or the software will know that change and run it like normal?!
