With very old cities, how does it come to be that the newest city is on top of the old city?

I like watching archaeological shows on TV, and sometimes with these really old cities they dig underneath current buildings and find remains of buildings that are hundreds or even over a thousand years old. Why would the new building to be built right on top of the old? Wouldn’t they clean out the area before they build another building on top?
