Electric Guitar nut slot depth

Hey guys, I've been learning to make guitar nuts, particularly ones where my guitars can be better intonated.

I made my first nut that had perfect intonation at the 5th and 12th frets but the only issue that bothered me was that the string heights were different. Some strings were sitting lower and in particular the A and B string were heigher up. If I try lowering those two, I run into fret buzz which leads me to believe I'm doing something wrong.

If I increase the other strings, the first and second frets go sharp.

This is what it looks like https://imgur.com/a/eKvlYIw

EDIT: I added a small amount of relief to the neck and filled the nuts a little then lowered the height on the bridge and it looks better now. Thank you all for the advice
