Brown spots on teeth where crowding was

I am almost done with my initial treatment plan, I had a lot of crowding in the bottom front area. Now that my teeth have moved, you can see brown lines where they were touching each other! This doesn't look like normal yellow staining, but like there is crud built up on my teeth. Has this just been building up here my whole life? Will a cleaning remove it or does it indicate damage?
