For the freelancer mode do I keep my weapon if I leave the level with my weapon in a briefcase?

I was playing Sapienza and picked up a new weapon from the dealer then left with it still in the brief case. That mission finished a campaign so when I got to the safe house I started not holding anything and next to the reward case At that point I figured it was just automatically put into my collection but now I'm not seeing it. So was this a bug or do weapons in briefcases not count?
