[FNV] Mods are downloaded but not loading into the game.

I have downloaded some mods for the nexus and have them downloaded and selected to run in the manger. I tried to use BOSS but it doesnt find any of them, only the DLC. When i run the game it starts up fine and loads only the normal DLC.

When i started NMM it says FNV is a read only and i click for it not to be.

Any ideas

UPDATE: I have downloaded and checked that NVSE is working. I have tried LOOT and it only brings up the DLC. Its acting as if i haven't downloaded any mods and nexus says they are active. Its still not working.

UPDATE 2: NVSE option to launch the game isnt there. It says launch Fallout New Vegas or Launch Custom Fallout New Vegas

UPDATE 3:

Problem has been fixed. It must have been a bug or just a random thing that was stopping it. What i did to fix this was i took out all NVSE data from the game files. I deleted NMM and all mods that i had. I verified my game though steam. Re-downloaded NVSE and extracted all files to the game files, ran the game and at the start menu did ` then typed GetNVSEVersion Made sure it was working. I then re-downloaded NMM and all the mods i wanted, ran it though LOOT and blam it works. Mods showed up in loot and are running in game.
