A quick and dirty script that adds some instructions to your GCode file that park the nozzle after printing the outline of your model to align the transparency. Work in progress, looking for help to improve it. Only tested with Cura.

Printed one layer of a cross, moved the head manually until the laser aligned with the cross and noted the X and Y position. Problem is to align the laser precisely. image
