It's been too many years of muninns online at this point. Quite frankly the game would probably be happy if they just got deleted entirely but seeing as that isn't in the cards... here's some options you can do CCP.
Change HAC projection abilities: Force them to get up close and personal to fight, and suddenly things like heavy web ships, heavy energy neutralizers, etc. become a whole lot scarier.
Modify the Assault Damage Control: Make it more fitting room intensive, or give it a big mass penalty (so HACs have to choose between ADC tank and kiting ability), or give it significantly worse base resists than a regular damage control.
Nerf the Muninn specifically. This probably has to happen regardless. The muninn is too strong as the everyman solution to every problem, and needs at least 1 meaningful, specific weakness that can be exploited. I don't really care this point whether the weakness is speed, DPS, tracking, or tank.
TL:DR- I've got like 10 doctrine ideas in the bank that I can't fly pretty much exclusively because Muninns exist in their current form. I wanna fly some cool shit.
