A lot to choose from, I know. Essentially, everything in Skyrim has been enhanced/modified from mods. Some of which, I believe would be excellent systems/concepts used in future elder scrolls games. I'll start:
Religion: used in mods like Wintersun or Pilgrim, I now can't imagine playing a TES game without religion as a core gameplay aspect. Sure, Skyrim has shrines and some enhanced necklaces but it was really shallow in that regard. Especially with how important religion and deities are to the lore of the elder scrolls, it makes sense, both for gameplay and roleplaying, to incorporate religion and worship as a core mechanic.
More expansive perk/skill system: To be fair, the franchise is already the best when it comes to playing how you want. Not many games, especially in years past, allowed you to be a character that sneaks.... wearing heavy armor....with only mage skills, lol. But whether it's through EnaiRim or SimonRim, we are able to experience more. In TES6, I want the options to be a true shaman, druid, pure Restoration mage, a pure Illusionist, a bard, a thief that uses throwing knives and smoke bombs, a pure alchemist, etc.
