Help me understand marrying into succession

I've played for 200 hours and still don't get this:
I am an independent count. I marry a countess ruling without a husband, who has a duke liege. Our son will inherit bot counties. So far so good.
Will both counties now be under the duke liege, or will my son be an independent ruler of both counties?
