Chemex Technique Question

I stopped in at Chinatown Coffee in DC today, and decided to try their chemex brew. I normally just get their drip, because I'm usually in a hurry, but today I had a little extra time and thought I'd see how it was. Anyway, the barista rinsed the filter, but left the water instead of dumping it. I asked him about it, and he basically acted like I was an idiot and said that was how you do it. Has anyone else ever seen it done this way? Am I missing something in my chemex technique?
