So I just finished Code Geass, and it is one of my favorite anime of all time, sorry lelouch, but Steins; Gate beats ya XD.
So heres the thing. I have a theory. And yes I am going to bring back the alive/dead debate, please dont command me to die.
Lelouch as we know him is dead, but the person is alive.
The reason I think this, is actually the title. Besides the whole cart thing, I believe Lelouch obtained code from charles.
And heres why.
Someone who has code, has a double letter name, C2, V2, etc.

Thats what R2 means, and thats why even if there IS a third season, it wont be called R3.
