Best transcoding method for videos streaming from Synology NAS to Chromecast via Plex?

I have a Synology DS413j that has all my movies and TV shows stored on it. I just bought the Chromecast to use with Plex as I like the idea of controlling it via my phone or tablet. However, some files are AVI's and they don't work with Chromecast.

I started converting the AVI's to MP4's with iSquint before I realized that they still don't work with Plex and Chromecast. I fiddled around with Handbrake and made M4V's that work with Plex and Chromecast but the process is obscenely slow. To do the rest of my library would take a couple of months at the rate it's going at. Is there a quicker method than Handbrake? iSquint converts fairly fast but apparently not into the right format for Chromecast.
